Standardize script arguments  (#1373)

This is mainly changing the names of arguments to be clearer and more consistent, and replacing the usage of double dash options with single ones (I just like it better that way).

* Standardize script arguments and worker defaults

* Forward model options through the Python comparison harness

* Reuse existing modules for script argument helpers

* Fix script argument cleanup integration regressions

* Update API commitment wrapper for renamed exclusion option
